So.. if Jean practically died in Dark Phoenix, how did Logan meet her when he woke up from his time travel in Days of future past?
Because the movie order is so screwed up. I haven’t watched all of them yet but I think when Logan changed the past and started a new timeline he also somehow caused the prevention of that incident
That future came about as a result of Logan's changes to the past.

Jean didn’t die. The movie explicitly states and shows she didn’t. Also, the filmmakers confirmed this.
Logan time-travelled to the past and made a new timeline. THAT new timeline includes Apocalypse, Dark Phoenix, Deadpool, the X-Men: Days of Future Past good future scene, and Logan. The final scene of DoFP shows Jean alive, so chronologically, before that Jean should have been alive as well. In Dark Phoenix, we see Jean ascending to the stars and becoming "one with the force" and then we see her descend back to Earth in a fiery flame falling down the atmosphere. So, yeah, Jean is alive, and she returns to Earth so to be coherent with the final events of X-Men: Days of Future Past. Charles, Cyclops, Storm and Beast also do not die in the movie, because they are alive in the end of DoFP. Nightcrawler and Quicksilver are also alive, and that is expectable from their cameos in Deadpool 2. The only characters we didn't knew if they were going to survive were Mystique or Magneto. As we saw in the movie, Mystique died and Magneto lives. Chronologically, Dark Phoenix fits...

Umhh... no! It appears IN THE MOVIE!!!
There's no indication that she was falling through the atmosphere to return to Earth. That scene could be easily be interpreted as Phoenix looking after the X-Men from a distance.
That was definetly Jean shooting herself to the atmosphere. It was literally a shooting star...
It was an energy trail emanating from the Phoenix Force.
