In the 90's, Professor X rescued the mutants kidnapped by Colonel William Stryker. Members like Toad and Quicksilver left and became early members of the Brotherhood.

These were the Members who appeared in X-Men: The Last Stand

In the end of the X3 novel, some mutants joined at the end training with Wolverine becoming future X-Men.
